is there a command to add, modify or delete a keyboard shortcut?

is there a command to add, modify or delete a keyboard shortcut?  i want to automate certain changes.  i've tried changing to file it reads at startup but it does not detect a change and re-read.

i am referring to keyboard shortcuts as in Settings >> Keyboard >> Application Shortcuts.  i want to code some changes that activate as soon as the command is run.

Depending on what your trying to do Xmodmap may be helpful.
