i edited the command to launch chromium with some custom flags, but it is overwritten when i update chromium. do i have to manually save the desktop file to my home directory somewhere to prevent this?
so move from /usr/share/applicaitons to ?

You should copy it to ~/.local/share/applications and edit it there. It will override the one in /usr/share/applications and will not be overwritten during an upgrade of the package.
